Ok, it's not ispCP related problem. You have to fix your Rkhunter problem first.

Try to run the following command manually:

# rkhunter --update --nolog -q

If you see any error, like the following:

Unable to find configuration file: /usr/local/etc/rkhunter.conf

You have to fix it before rerun the ispCP update script.

If you don't found the solution, you can use hard way to see the result..

# aptitude purge rkhunter

Code:

# aptitude install rkhunter

and try again...
