Kann ich in ispCP ein zusätzliches iptables (firewall) init script verwenden und müssen dazu noch weitere Ports z.B. für ispCP freigebgeben werden?

ja - ist kein Problem.
Zusätzliche Ports für ispCP itself sind (zumindest momentan) nicht nötig.
Natürlich für die davon abhängigen Services (apache,ftp usw. ) aber das brauch ich denk ich ja nicht extra zu erwähnen.
Intern wird ein Socket benutzt um den Daemon von php aus anzusteuern.
