When I access any of my domains with https instead of http I get a 404 error (file not found). This applies to admin-backend as well.
the config files under /etc/apache2/sites-enabled/ related to ssl has not been changed during upgrade and nothing was added either by apt-get update &&& apt-get upgrade or the command to install the prerequsite software in the guide.
I was before the upgrade running with a modified 01_ssl_master.conf to be able to reach my webmail from a subdomain "webmail.<domainname>.<topdomain>" and that WAS working well. I have tried to remove these changes since apache had some warnings in the error.log but without success.
Another thing was that I could not send mail(got relay denied) but that was solved by authorization on smtp.

Finally found the problem !!!
During upgrade one question was what version of php that should be used, I used the pre-selected version 5. BUT I was previously running php4....
in 01_ssl_master.conf I changed:
<IfModule mod_fastcgi.c>
ScriptAlias /php4/ /var/www/fcgi/master/
.....
<IfModule mod_php4.c>
....
TO:
<IfModule mod_fastcgi.c>
ScriptAlias /php5/ /var/www/fcgi/master/
.....
<IfModule mod_php5.c>
....
Then restarted apache2, and It worked again !!!
