I rebuilt my VPS from scratch and installed firs 1.0.0 and the upgraded to nightly.
I created the domain/subdomains after a did the upgrade and the file is there now.
Now is working fine which means is something missing from the nightly build ... i assume

Yes it works now.
Nightly build probably is missing some files
Installing 1.0.0 and upgrade to nightly solve this issue.

I still have a problem with the DNS.
Every time i add a subdomain or add a CNAME/A/etc via web ... the old subdomains are not generated. Looking at the zone file, they are not there. I have to manually regenerate the config files and everything is working fine after.
